Independent RNA-seq analysis of GSE280564 examining transcriptional reprogramming of normal fibroblasts (HUF) into cancer-associated fibroblasts (CAFs) via tumor-derived conditioned media versus primary tumor-derived CAFs. Built on a custom Nextflow DSL2 pipeline (FastQC, Fastp, STAR, featureCounts) run on GCP Batch. Identifies a core CAF transcriptional signature shared across reprogramming models, and introduces a novel "resister gene" analysis revealing that conditioned media fails to recapitulate ~60% of the transcriptional changes seen in genuine tumor-derived CAFs — particularly developmental identity programs (HOX genes) that may be epigenetically protected from reprogramming.
